The only sensible explanation I can think of is that a Federation ship detected Explorer, the resulting skirmish resulted in her destruction and the disappearance of the federation vessel which for some reason did not scrap the remnants of the craft, the federation logged recorded the event in their information network, but felt little reason to investigate further, IRA while fooling the Feds to make his new fleet, took note of this information, on the world the Replacements Adventure took place, after the destruction of the modified cruiser, he likely converted available resources to make a ship equipped with a dimension drive, including a high speed train of some kind, hence the design.

I checked to see if I was mistaken, and I don't believe I am, those silhouettes match IRA droid heads, but the timeline doesn't match up and that ship looks almost like the lead car of a bullet train, that's been decked out with space tech, considering the apparent design similarities of certain Fed ships and the mystery ships, as well as the weapons technology we can presume those ships are IRA, if it wasn't for the silhouettes I would have suspected technodwarves, yet that still leaves the question of who took out Terran Explorer, before she left the system no less.
