Your mostly right :) Honshu is the town, Kusinagi is the Daimyo of it. Pretty spot on so far :)

So am I geting this right? Akamori was sent to ascertain the allegiance og this town and destroy it, if it proves defiant. Amaranaki is sent to stop him but fails. After trashing the inn and killing everyone inside Honshu shows up and convinces Akamori to spare the town. Amaranaki, who was employed by Honshu, now wants him to kill Akamori but he tells her that these events have changed the samurai and brought him to a new path. Now Amaranaki is suposed to follow and make sure that he follows that path. I went through the story again to make sertain I was following it right. I hope this summary is correct.
