There's one good reason why Krystal/Rei is wearing thejungle outfit instead of the pilot outfit: I just wasn't able to find suitable sprites. Let's just say she sometimes feels like wearing it instead of other clothes, and Rei just took over those clothes when she took over Krystal's place.
The little sprite girls shown within the thought bubbles are there to show that these are indeed Asuka and Rei, instead of Zelda and Krystal.

Lexxorodius: I know, but some of the sprites are sized differently so that resizing them like you said would make them either too big or too small.
