Use the magic wand tool tom outline Totidile. Then create a new layer (With the selection from the magic wand intact) Fill in the layer with the paintbucket tool. Lower the opacity for that layer and you're done.
With the pokemon turning red when the pokeball touches it, why don't you just colour it all red? Or even better, shade the dark bits of the sprite with dark red, and slowly make your way up to light red. Cause the pokemon turning red in the last panel looks awful.

That pokeball effect is partially my fault, because I showed him how to do it. D: Try Arc's way and see if it works.
