Animation shop 3 is what I use,
Open a new animation and make it have 1 Frame(all those other settings don't matter), select the image you want to make transparent, and build the animation.
Then:
Go to animation>Replace color
Select all frames, replace old color, tolerance: 3 should do nicely, Match mode: RGB VALUE.
Then click the color next to the old color selection, choose the color you want to make transparent, click "OK", then at the bottom, make sure "TRANSPARENT OPACITY" is checked. Click "OK" and if all goes well then it should make the image transparent where you want it. This tool can also be used to recolor animations, but that's extremely hard.

BONUS: OBVIOUSLY YOU CAN MAKE ANIMATIONS TRANSPARENT BY USING THE SAME METHOD AS I STATED BEFORE.
